Take off the boots and follow her all the way up. Enter the hallway to the east (make a right) and you will meet Princess Ruto, all grown up. Equip your boots again and sink to the bottom of the area.
Main hall, 3F: Unequip your boots and enter the main area. Make sure you're wearing the blue tunic so that you can breathe underwater! Get out your hookshot and fire at the crystal mechanism above the gate. When you get there, equip your Iron Boots and drop down to the floor. Drop into the water and swim along the right wall to a ledge. Where did all the water go? Well, there's some water left close to the mound with the dead tree on top.
